Challenges in the Extraction & Analysis of FFPE Tissue

There are a number of challenges that must be overcome in order to improve methods for extracting proteins from archival FFPE tissues in a form suitable for proteomic analysis using whole proteins or their proteolytic digests. These challenges include both pre-analytical and analytical factors. Pre-analytical factors involve the level of ischemia prior to fixation, fixation conditions, specimen size, tissue processing conditions, storage conditions and the age of the archival FFPE specimen. Analytical factors include incomplete solubilization of protein from FFPE tissues, incomplete reversal of protein formaldehyde adducts and cross-links and protein degradation.
